What is the proper way to backup entire SD Card?

I have made several eShop digital purchases and am very concerned about losing EVERYTHING (pre-installed Zelda:ALBW, eShop purchases, saves, etc.) in case my SD card becomes corrupted by a buggy game or flat out fails.

 

Nintendo has a tool in the 3DS' Operating System for backing up save games, but offers no solution I can find about protecting my entire software investment via a full system backup. Based on others experiences, I've read to just copy and paste the entire SD card contents onto the PC, but that is extremely risky because if the files/folders get altered somehow during the manual backup process, the backup will be useless as the 3DSXL will not read it.

 

Does Nintendo offer some kind of tool that will perform a verified full SD card backup or am I going to have to trust some third-party to secure my assets?

 

FYI, not trying to being vinegar-y, I'm just concerned as this whole matter is the Wild Wild West until Nintendo implements some kind of asset/download management service. ThanksImage may be NSFW.
