Restoring DSiware saves to new 3ds

My question involves restoring my DSiware saves to my New 3ds, but let me give some background on how I got here:

 

I bought the new 3ds at launch and I did the sd card transfer option. Unfortunately, I read ahead online and it was recommended that I do the sd card transfer before starting the system transfer. So I transferred the data to my new sd card, and also backed up my old sd card to my computer. I put my old SD card back into my old system and started the system transfer process. I saved the dsiware data to my sd card from my old system when prompted. On the new system, when it got to my dsiware games, it said it couldn't find anything on the sd card. I was freaking out that it couldn't be found since I knew I had transferred them over. I though that I would figure it out later and I told it to continue anyway and was cautioned that it would delete something (sorry, it's been over a month since the transfer and I don't remember the exact wording).

 

When the system transfer was completed, none of my games were on there! I scoured the internet and found a gamefaq topic that said my games were saved under my old system ID on the card. Sure enough, that was the case. I moved the data from the old ID into the new ID and voila! all my games appeared. I thought I was in the clear since I checked my Animal Crossing New Leaf and Fire Emblem Sacred Stone saves and they were all there. Then I checked my DSiware games: Bookworm, Puzzle Quest, Mighty Switch Force and my saves were gone!

 

This leads into my question: Are those saves somewhere on my sd card and can they be read by my new system? I have 2 copies of my sd card on my computer, 1 before I started the transfer, and 1 after I transferred the dsiware data. I also have my old card and haven't reformatted it yet.
