System Transfer vs. Copying from one SD card to another

Sorry to have to post another transfer question, as there are already a lot here, but I'm still confused and hoping to get a better answer here, as this is kind of important.

 

I currently have a 3DS XL with a 16 GB SD Card, and am buying a new "New" 3DS and a separate 32 GB Micro SD card for use in it. So I'm wondering what gets transferred when I do a System Transfer through the 3DS itself and what gets transferred if I just copy everything from the first SD card and put it on the new Micro one.  I'm looking for the fastet way to transfer everything, and I think it would be to copy everything (as I could do it before even getting the system), but I want to make sure everything gets moved over.

"Everything" includes NNID, Miis, Profile, Friends, Saved games, and Save Data.  I'm hoping its possible to transfer all of this in some way, so I don't have to redownload all of my games.  I'm fine with doing both methods if that means this works.

 

Summary Questions:

What are the differences between Copying between SD cards and the system transfer?

Is it possible to transfer downloaded games so I don't have to redownload them?

Whats the fastest way to transfer everything?
