Question about transferring data to another SD card..

Hi! I have a few questions about SD cards.

Okay I have a 4 GB card holding pictures, my downloaded games like new leaf, ocarina of time, chibi robo, and more. I switch it out when I want to listen to music that I keep on a 16 GB card. But there's not any more blocks for downloads on the one with all of my games, so I've just bought another 16 GB card so I can put them all on one card with the ones I'm planning on downloading and have enough space for every game I want to download in the future.

Well I've read this, but I'm still not sure about a couple things.

Most importantly- will it be exactly the same, except with more blocks available to use? Like, will all my save files be there? Because when I system transfered from my DSi to my 3DS, the DSi downloads were all completely blank. Which sucked. If they won't be there I'd rather tote around 3 SD cards than destroy a combined ~1700? hours of playtime on various games. So i'm asking this question to be SURE my save files will be there.

And, so someone can correct me if I'm wrong, I'll drag the folders "DCIM", "Nintendo 3DS", and "private" [im assuming thats from dsi files] to my desktop, eject the card, put in the 16 GB card, drag those three folders to the card, and then eject that and insert it into my 3DS, correct? Just making sure!

thanks for your help.
